Dam water flow is inconsistent
I'm on the mountain's level and made a mega damn just down river of the starting area to fill up a good portion of the canyon. I've run into a glitch where the water goes through my dam (stacked on 3 levee's)...then over flows the dam, drains to below the dam halting all flow down stream, fills back up, spills over, drains low, repeat.

I'm having the same issue. I have a Diorama save here that's about to go into a badtide. If you change the floodgates at the top of the mountain to badtide setting, you see the river down below drain despite the two sets of dams. I've also seen it happen that a sluice doesn't close when set to "close above a certain height". You have to put it in manual and then auto again to wake it up. I've archived the save if you need @devs.
